I have question, if I update to the new version, will that cause malfunctioning on the website, will it reset everything, and do it have to add and remove files from the server?

Theme update should replace only theme's files (in parent theme, not child-theme), but we strongly recommend to back-up your site before update or ask your hosting provider to do that for you.
If you made some changes on files in parent theme, it will be lost, but options and custom css (in Qode Options > General > Custom CSS field) should be saved.
